Starship was designed to be a reusable spacecraft. This means reentry was a must for this broomstick.
Well, this is definitely the biggest challenge because it has to be firmly designed to withstand the enormous amount of heat generated by friction between the ship's hull and the air when moving at high speeds.
Historically, there have been several spacecraft explosions during its reentry into Earth's atmosphere. The most notable is the Columbia disaster in Spring of 2003 killing all seven astronauts on board.
To avoid that, SpaceX has added and upgraded the necessary features to help the Starship's upper stage return home safely. One of them is the flaps section, which the company conducted several changes on that make the vehicle more reliable than Spaceshuttle’s Columbia spacecraft.
